Well, there's a topic for our favourite bosses, so what about favourite levels/chapters/worlds/dungeons/whatever? Here's some of mine:

Um.....this is a hard question to answer.
Hydrocity and the Sky-Sanctuary of Sonic 3 was pretty awesome
Boogie Nights of Earthworm Jim 3-D. Who doesn't like disco zombies and a Groovy Gun? No, it's name is really called, the Groovy Gun.
The Mines stage of Gunstar Heroes
The Topo Battle in Brave Fencer Musashi
Pretty much all of the Knuckles/Rouge stages in SA2
that's about all I have right now, I'll probably think of more later. There's just way to much to go through in a small amount of time.

The High Road - Crash Bandicoot (hardest platform level I've ever played)
Great Cave Offensive - (Kirby Superstar [Ultra Version])
The True Arena - (Kirby Superstar Ultra)

Omg, Orange Asphalt is fun. Though I really like Orient Express and Midnight Ride. Mostly cause I worked out how to break the records before getting the speed boost on that level. =D
There are a couple of levels in Spyro 2 that I love but I can't think of their names. Pretty much the whole 2nd world, though it has two of the hardest levels in the game. Still, that whole game is pretty fun.
I also like Waluigi Pinball in Mario Kart DS, though that's a stage and probably doesn't really count. *shifty eyes*
And I liked where I was up to in Paper Mario: Thousand Year Door. Can't remember the name of that either, but it's the one where you're in a fighting tournament...D:

Toad's Turnpike on Mirror Mode - Mario Kart 64(best level ever)
Shy Guy's Toy Box - Paper Mario(cannot be said enough)
Temple of the Ocean King - The Legend of Zelda: Phantom Hourglass(screw the haters, this dungeon was amazing)
Wet Dry World - Super Mario 64(so simple and yet so fun)

That's the one, I always liked how there were so many different water levels and that each part of the level seemed to drastically change as to whether it was flooded or not, as did the places you could go to throughout the level depending on how flooded it was.
To me the level seemed like a Dark World / Light World thing in Zelda, except you could control how much each world took over, so instead of only going from the Dark to Light world, you could have the light world controlling 25% or the land and dark controlling the rest, etc. and I always liked to go to each particular stage and see how much each part of the world differed depending on that, twas neat.

And no, it's amazing, it's like the 3 day system of Majoras all in one dungeon, and better, the timer only clocks to 0 when you are in certain areas of the temple, it's perfect for Majora fans such as myself.

As far as Paper Mario levels go, Shy Guy's Toy Box was amazing fun until the end of it. That was pissy annoying.
I loved the Yoshi's Island world for that one though.
Speaking of Yoshis, Yoshi's Story; all of the 3rd Summit World.

Oh yea, Wario's Stadium in Mario Kart 64 was so awesome and I'm sad they didn't put it in Mario Kart Wii.
Also, I liked Glitter-Gulch Mine in Banjo Tooie. I really like the music to that stage.
Skies of Arcadia: pretty much every airship battle, they were fun.

oow yeah, the mine level. so long since I played Banjo Tooie.
also, though it was a pain to get trough, I loved Mira and Anuenue from Baten Kaitos. those sky-islands really had great atmosphere
