I think its Wario. Why? All of these killings seem to benefit him, aside from Pichu. Everyone fuckin' hates Pichu...
1. Mewtwo. Now that Wario's old boss is out of the way, who's to stop him from getting to power of that mob?
2. Roy. One less cop to have pissing him off.
See, perfectly justified. Other suspects include:
The Hyrule Trio. Seems a bit odd for Link not to be running off to kill Ganny as usual...
Ganon and Olimar. Someone mentioned this already. I think they may be right.
The Spanish Inquisition. No one expects the Spanish Inquisition!

Zach said earlier that he had no real plans for the original brawl characters (or at least implied it.)

Ok, I seriously think it might be Red.
Every other character has some darker quality brought out in them by the series. Except Red. His exclusion in and of itself is suspicious, but consider how he could have turned out as a pokemon trainer. There was a lot of room to make him a really ugly character, but instead he seems totally innocent.
Next, look at the victem list. Two pokemon and a cop. While I can't do much speculating on Roy, it makes sense in a twisted sort of way for Red to stuff Mewtwo into a pokeball. Any number of reasons could exist for Pichu. Like sucking.
So, yeah. I've got my eye on you Red.
Every other character has some darker quality brought out in them by the series. Except Red. His exclusion in and of itself is suspicious, but consider how he could have turned out as a pokemon trainer. And his partner in crime is Squirtle (and Ivy and Char... maybe) who went deranged after the killings and ended up in the asylum!
